A chimney leak almost always traces to the flashing, the metal that seals the joint where the chimney meets the roof. When that flashing lifts, rusts, or pulls away, water runs straight down the gap. Other common causes are a cracked chimney crown (the concrete cap on top), a missing or damaged cap, worn sealant, or deteriorated masonry. The fix is usually to reflash the chimney properly rather than smear on more caulk.
Anything that sticks up through a roof interrupts the smooth shedding of water, and the chimney is the biggest interruption of all. Water runs down the roof, hits the chimney, and has to be steered around it. That job falls to the flashing, a layered set of metal pieces tucked into the roof and into the masonry. Flashing is what fails most, because it flexes with heat, catches wind, and is often the first thing a previous owner tried to patch with caulk. Once it lifts or corrodes, water pours into the gap it was meant to close.
